I say... ninja pirates xD
But, from a strictly non - anime view, a ninja would win
they 1. had more training, 2. Had much better gear, 3. were stealthier etc...
Although, I'd personally like to be... a ninja pirate xD in the way that ninja are much more friendly to martial arts type attacks, and that pirates, have a much more free nonchalant live on the sea, youre your own boss kinda thing. freedom I tell ya, is great ^^
